After I managed to set the ping option in the machine files 
(/etc/cipe/pk/<macine name>), I thought I'd add the option for the UDP ports 
to use (me, peer), but it doesn't work... The idea behind it is to open only one 
UDP port in the machines firewalls...
Does anybody know how I could do it?

Read the iptables man pages and the linux routing HOWTO. Google will get you to lots of examples on the web as well. Nothing cipe specific here, except that you must allow various forms of ICMP traffic (must fragment most notably) for cipe to work properly.
